Assuming they don't have warrants etc. and are U.S. Citizens etc.

Maybe Seymour or someone can weigh in? I don't have a clue what the law is.

I'm thinking an emergency or a pandemic or a crisis gives local government more authority

The Privileges and Immunities Clause (U.S. Constitution, Article IV, Section 2, Clause 1, also known as the Comity Clause) prevents a state from treating citizens of other states in a discriminatory manner. Additionally, a right of interstate travel may be plausibly inferred from the clause.

Generally I would agree that it is not legal for a governor to do so. However, if I were the governor of a state, including Florida, I would do it to protect my citizens and let it get challenged by the courts; these are extraordinary circumstances. In South Florida I see all the cars that drove down from New York and I am sure these people aren't self quarantining themselves.

Don't think discrimination is in play here, it would be a very different argument. Don't think any court would call it discrimination, although judges are not necessarily the best and the brightest legal minds. Those people tend to make a lot more money on the other side if the stand.
